Activating images for processing

When you activate multiple images for batch processing in ZEN, make sure to exactly click on the respective checkbox of the entry. If you click outside the checkbox, all activated images are deselected and only the last clicked entry is activated.

This topic shows you how to export all images of a folder as batch. For each image you can use identical or different export settings.

  1. You have a folder with several CZI-images to be exported in a new image type (i.e. TIFF, BMP, JPEG). For example, two 2channel time series images, one 2channel-Z-stack image, one 3Channel image.
  1. Go to the Processing tab and click Batch.
  2. The Batch Processing opens.
  3. Open the Batch Method tool and select Image Export.
  4. In the Method Parameters section, open the Parameters tool.
  5. In the Batch Processing view in the Center Screen Area, click + Add.
  6. A file explorer opens.
  7. Select the folder, mark all images to be exported, and click Open.
  8. The list of images is displayed in the Batch Processing view.
  9. Activate Use Input Folder as Output Folder to save the exported images in the folder of the original images.
  10. Click on one image in the list and set the export settings in the Parameters tool. In the example the TIFF format is used for all time points and channels. This setting is only valid for the selected image, but can be copied to further images in the list with identical dimensions.
  11. Click Copy Parameters. Select the image with identical dimensions in the list and click Paste Parameters.
  12. Continue with the other images of the list. Use Copy Parameters and Paste Parameters, or define the export settings for each image individually in the Parameters tool.
  13. Click Check All. All images in the list will be tagged with a green marker, if they have the correct setting.
  14. Activate the checkbox for each image you want to have exported and click Apply.
  1. All images in the list are checked and exported in separate folders in the Input folder.
