Detecting cells based on menbranes with enhancement

Introduction

This guide explains you how to detect cells based on enhanced membranes using the pipeline with the Membrane Detection operation. The purpose of the pipeline is to identify cells starting from the membrane markers.

Workflow

Activating the Sample Pipeline

  1. In the Shortcut Toolbar, click Analysis Panel .
  2. In the Sample Pipelines list, double-click the Detect Cells based on Membranes with Enhancement Pipeline.
  3. If you have activated a pipeline, it will be replaced by the new one.

You can open the appropriate How to guide. By hovering over a pipeline, this button is displayed. When clicking on it, the option Open How to appears.

The following operations are part of the pipeline.

Membrane Detection

The filter is used to enhance the membrane edges.

The Membrane Detection operation is a complex algorithm. Its execution can take long time.

Membrane Detection parameters

Parameter

Description

Channels

Sets the processing and analysis target channels.

Membrane width

Sets the width of the membranes to be enhanced. You can enter the membrane width as a world space distance (e.g., µm) or in pixels.
Note: You can measure the width directly from the dataset with the Measurement tool.

Max. gap size

Sets the size between gaps to be closed. You can enter the max gap size as a world space distance (e.g., µm) or in pixels
Note: You can measure the gap size directly from the dataset with the Measurement tool.

Viewing the results

  1. If not already visible, open the Objects dialog. In Shortcut Toolbar, click Objects table .
  2. Measurements are now visible in the objects table.
  3. To show the results of each tag, click Single.
  4. For more information, refer to the Online Help (F1).
